How to counter and exploit weaknesses

Watch her passive stack counter (visual indicator): when it glows, she has her stun ready. Back off.

Annie has very short range (625) — harass her with long-range champions to zone her out.

Her Flash + R is her main combo: respect the Flash zone (400 range) when she has 4 stacks and her R available.
